We live in good times when we have things like PLEX and Kodi. Storage is cheap and no reason to degrade a file that already is compressed by compressing it further. I will not compress any file for the sake of making a smaller file. Conversion for portable devices doesn't interest me but I have made some using Handbrake in the past and it too works reasonably well.
MKV works well enough but I have the least problems with vob and (M2)TS files as they are native and work on my system. Far better to not worry about it and have the correct hardware in place (along with codecs) and of course file format. Last - I am a zero fan of on the fly trans-coding unless absolutely necessary. All files stored on NAS, decent router for both cable and WiFi (for my laptop). In my case, NVidia Shield, Oppo 103 Blue Ray player, htpc running Kodi/Linux. I like playback to be easy and thus the appropriate player to match the screen in use. 1080p files are stored as M2TS files with the video, highest level audio and as needed either forced subs or subs for foreign films streams. DVD level files are archived as single VOB files.
